Default rear diff mounting

I am building a buggy with a polaris 700efi, tranny, and rear diff and chain coupler (from RR). My problem is if i mount the engine and tranny level the rear diff needs to be lower inthe rear by 1 1/4 inches so that the rear diff input shaft lines up with tranny output shaft. Does this sound right?? Will it cause any problems???

Could you post a pic or sketch to clarify what you are talking about? *From what you described, all I can say is it shouldn't matter where things are as long as they line up correctly and fit in your frame.
