What is the best motor of my options?

Me and my dad are currently building two mini buggies. The chassis, suspension, and all components are as similar as possible. We previously had 2 different buggies where mine was VW power, and his was a 2.8 V6 front end clip in the rear. We eventually decided that we wanted to build as like buggies as possible so that we both enjoyed the same type of playing and were on a level playing field.
The one difference with the buggies we are building is my dad has a 01 GSXR 1000, and I have a 98 Yamaha 1000. We wanted the same, but we found what we could.
However, I recently found a listing for a 06 GSXR 1000 for $950. Is it worth me changing? I might get some of the money out of the Yamaha, but likely not the whole $950. (The yamaha is still in the bike so it is not any more work either way)
The things that are making me interested in the GSXR is a slight power gain, a magneto instead of a alternator, and an extra gear. What I would like to know is, is there any benefit for me with part interchangeability with my Dad's rig? How similar is the wiring, spark plugs, water pump, etc? Also would the mounting on this engine be similar to my dad's? Basically, if we were to find another GSXR 1000, would they all be similar enough that parts could be swapped to keep us going when we blow something? Or are we still going to need to buy 2 sets of spare plugs, 2 different air cleaners, etc?
